What's different from the other one? Well this one is the actual plot of the game. It's going to be pretty well hidden until you beat it for the first time. Why? Because when a player feels as if they can do what they want without any real ramifications and they'll have fun until the game starts getting serious. Any who here's what's really going on.
Important chars: Chronias, Chronius
Chronias the time keeper is actually watching you to make sure you prevent his cousin does not enter his demension and steal his power of time control. His cousin, Chronius , attempted to do this before and was banished to your demension. However, this time his cousin has figured a way to get back. He must be killed before this happens. There is multiple endings because unless you complete the game the right way you'll be forced to repeat it until you get it right. When this occurs you get to meat Chronias who will inform you that you fucked up and will send you back to "get it right". This will happen by default twice, the third playthough can actually lead to the final ending as its revealed what should actually be done. The game will adjust it self to each playthrough by changing dialogue and sometimes entire events. This is because Chronius' minions are timesealed when they are defeated, thus they don't come back when you're sent back in time. This will alter the game for each run.
The reason the 3rd time allows the game to actually be beaten is because you don't lose your memories on the this run and you have all you need to finish the game where you learn the real reason you're being sent back. This reason is that you die killing Chronius and Chronias does not want this to happen. This is because he has fallen for you and could not bare the sight of seeing you die but he also knows his cousin must be stopped so he repeats time till he figures out how to do it. After you find this out you reject him and you are able to fight and defeat him where normally he is impossible to defeat. After you defeat him he sends you back to where you were going to die but this time he appears and takes your place. His Rod used for controlling time is broke in half in which you get one half and his cousin gets the other. Chronius, now outraged, lashes at you for a battle. After you defeat him Chronias says your his heir as Time Keeper which changes your class to Time Mage. After finally defeating Chronius, he retreats with his piece of the rod cursing you and taking his cousin's body.
You(and your party if you have one) jump through the same portal. This portal takes you to the very same dimension that Chronias and Chronius both came from. However it appears to just be a gigantic fortress. This was due to the part of the rod he has. It has two functions, to modify or to restore time. Chronius has the half that modifies and thus has changed his entire dimension to benefit him. The part of the rod you have is used to restore. Thus you'll be restoring quite a bit while traversing this fortress. You'll find that there are new enemies to face in this fortress and they are all standing in the way of you and Chronius. After you defeat them all you learn they were there to stall you while Chronius attempts a ritual that will circumvent the rules of the time keeper and will give him all the powers that come with it without him be named to be one. In order for that to work he needs his cousin to be alive as the current time keeper even though that is technically your title now. When you arrive, if you have a party there will be a different cutscene all together, Chronius explains how he will be the new time keeper and will recreate your dimension in his image. You obviously are going to stop him and thus part one of the real final battle begins. This first part is either very difficult or incredibly easy. If you have party Chronius will continuously try to freeze them in time in order to take their life force to give to his cousin to keep him alive longer. If you do not have party its relatively short because you can keep attacking him vs restoring your team when ever he tries to freeze them. After you defeat him the first time he reveals that the rod has one more hidden ability that his half has. He then transports you and himself to a hidden location where he tells you that "only one of us will leave with the Rod of Time!" This final battle is 1 v 1 and your Time Mage powers are removed and replaced with whatever class you had previously. After you defeat him you take his piece of the rod and join it back to your half to completely restore it. You then take the rod and stab him through chest with it which kills him.
After you return to the fortress you discover that only a second has passed in their time. Chronias then looks at you before he dies and asks you a final question. You are then given a final choice, to take Chronias' place as overseer of time, or to let people determine their own fate with no governing presence which will give the final scene of the game in which there's no more replaying allowed.
